91 XJS convertible window question..

91 XJS convertible window question..
Hey guys this is my first post here. I have been trying to fix up a 91 xjs v12 convertible, and have encountered one of my first issues. So here is the deal...
I was driving with the top down and pulled in to a car wash to give the car it's first cleaning in my hands. Put the top up and locked it down. Put the windows up.... So far so good. Open the drivers door and get out and proceed to close the door. I noticed it wasn't shutting well and I could actually see in the car through the side, no good since I am about to go at it with a pressure washer. The window was hitting the convertible top on the top and also sitting too far to the right and hitting the quarter panel as well. However from the inside, the window would go up and seal properly, the problem arised when I would get out and go to close it again.
Let me know if you guys have encountered this before. I am reading up on THE BOOK as well.
