I"d try closing it manually with the allen wrench located on your motor housing in the trunk. You will need a big flat blade screwdriver to pull the latch plug, it is in there tight.
Loosen petcock which will allow you to move the roof, raise latch, lower roof into latch jaws, lock it down with the latch / allen wrench. Tighten petcock, see if the window comes up now/ if the roof pump works.
Did you lose the allen wrench? I just posted the size on a thread last month, think it is 8mm. Best to just do a quick search.
Someone smarter than me may tell you to take the roof all the way open with Petcock valve to reset things but I'm suggesting the easiest way for you right now. Odds are it is just a mater of getting all the microswitches in synch at this point.
Everyone is so busy recovering from the long holiday weekend, I didn't want to leave you hanging mate. I went through something similar once when I decided to raise the roof while sitting in stop and go traffic. As soon as it started to raise, speed picked up, went over the upper limit (15mph?) for "OK to Close the Roof" and everything just froze with about 2 or 3 inches to go to reach the front latch. I posted the anecdote for no particular reason but as I typed it, I thought - you know what? I posted the solution to this back then for others. If you feel like looking it up go ahead it'll be under my name from a couple of years ago, though I think it was the #1 suggestion above.
