Door window seal out of position?

The 'lip' the seal attaches to is horizontal, on the inside. (Hope that makes sense)
You need to push the seal towards the inside of the car, then PULL it towards you (starting from the front side where it is in the proper position).
If you can't figure it out, post back and we will supply a video. Might help to unlatch the top, a few inches off the windshield header.
The little 3" section of the seal (visible towards the right in your first picture) falls away on our Jaguar, too. I think that the glass sticks to the seal and pulls it down, so I apply talcum powder to my fingers and coat the seal to make it less sticky.
Also we periodically clean the black residue off the side window glass.

I think I've done what you suggested, but can't be totally sure. And if this was the intended fix, I think my driver side seals were also not right. The first picture below is the current state of the driver side seals, and the second picture below is the current state of the passenger side seals AFTER I pushed the lip that you mentioned back in. Hopefully you can see the difference to see what I'm talking about.It would be really helpful if anyone with this car could post a picture of how the seals are supposed to sit so I can make sure mine match.

Our (garaged-in-the-dark) F didn't lend itself to usable photos just now, but you appear to have gotten your wayward seal back into position. 
I think my advice to clean the sticky residue off the side-glass is worthwhile.
