Key fobs

Key fobs
Hi I have a car that belonged to my late father. Car not used for approx 4 months, driven twice only and started a couple of times. Waiting for dvla to update the v5c details has taken an eternity. Now find the battery flat, took a very long time to recharge. Entered car via emergency key to access boot etc. Once recharged both key fobs will not register, open doors or start the vehicle. New batteries inserted and tested. Error message - key not found or reposition key. Have also tried aligning with aux as directed in manual to no avail.
No breakdown cover. Have been advised main dealer needs to attend to the problems. Have been quoted ridiculous sums to recover the vehicle before any outlay for investigation. Any suggestions as to the problem or where I can have fobs reconfigured/any other possible issues or what may be the issue with the battery still?
Car is 3 years old just out of warranty. XF portfolio, my dad’s pride and joy. Difficult situation exacerbated now by this fault, which I’m finding very upsetting. Ready to sell on now so very keen to rectify ASAP.
Have found 2 main dealers incredibly unhelpful and naive regarding this.
Thank you, any feedback/advice much appreciated

Welcome to the forum jaguar120,
A flat or partially discharged battery in a modern Jaguar certainly causes problems and removing/refitting for charging can also affect the monitoring system.
When you say "aligning with AUX", is this the procedure you have followed?
Even with run down batteries, Smart Keys should still communicate with the vehicle. If it is absolutely dead then the only way to relink the Smart Keys is reprogramming with Jaguar SDD (Symptom Driven Diagnostics). This is the dealer software but independent specialists also have it.
The vehicle and all Smart Keys must be available and together for reprogramming so either the vehicle goes to the repairer or the repairer comes to the vehicle.
