Not sure how to advise you, in regards to flashing the trans
Any Mongoose interface, other than a genuine Drew Mongoose.
Could be an issue, its a luck of the draw, from what i have read
Be sure to have plenty of clean charging capacity, going to your battery.
Good luck to you

Did you replace the TCM/Mechatronic? Otherwise you shouldn't need to re-flash or reconfigure it. Now, if you're wanting to reset adaptations, I've been able to do the adaptation reset with SDD and a Mongoose clone, without issue. And as Wing said, you want to have a stout 12v power supply connected while doing any programming.
I flashed my gearbox some time ago with a cloned mongoose. It took 1.5hours, which was hard to believe. This requires strong battery support, not to loose your 12V.
My hope was to get rid of hunting, which didn't work.
You should just re-adapt. For this, there is a procedure in SDD, which shows you a checklist how to do it.
It's quite fun to do it, but you need some lonely road to do it.
After adaptation, you need to drive some more, then you should have smooth shifting.
