I'd pull the F35 80 amp fuse in the power distribution panel. It's the main power feed to the fan. It'll cost nothing and see if you can get some of the other stuff to clear while letting it run for a couple minutes

Keep note of what fault you have and see what changes if you can get it to charge.

Kind of a chicken or egg thing though. If the low battery voltage is causing the system fault to run the fan which runs the battery down and it won't reset with a charged battery where do you turn to next?
ok so i just put a brand new battery. Took fuse F35 off aswell. Still says battery not charging. With car on shows 11.77 voltage. With car off it was 12.09 first. Now after turning off the battery voltage shows 11.87.

Charge the battery... It should read 12.3 or so at rest with the cables off, ideally 12.7 when fully charged. Sounds like your new battery isn't charged completely.

OK I wanted to thank everyone for their help to start. I changed the alternator today and problem solved. Fans work normal, no longer get the red battery not charging warning, and even the misfire with the cylinder codes went away and car is running nice and smooth now. Once again, thanks to ALL who replied and helped me out.

Crazy isn't it when you think of all the stuff that goes wrong when the circuits don't see the correct voltage...

Yes but now im back to normal....
