Overheating Paranoia
I have read so much on the subject of overheating on this engine, I have become paranoid! I am going to install the filters, foam off all around the radiator, get the new banjo bolt and install that little valve going into the heater. But what I need is explaining which tube do I fill the with 50/50 antifreeze? The one by the air compressor or the one by the the drivers side front wheel well? Do I do both? Do I go back and forth? Do I fill one side then the other? I'm not driving this car till this cooling system is as described in the book and the 15,000 off site links I have read!

You fill at the cap by the AC compressor, and follow Doug's bleeding instructions (they get reposted here every other day) but REPEAT his instructions for a couple of consecutive days. The repeated heating / cooldown cycles help the process.
Filters are great, replacing your heater valve does nothing to prevent overheating, foam helps, but how is your radiator? Clear and clean? What about teh space between the condenser and the radiator?
I would like to add one thing to the bleed procedure: Using a 3/4" wrench you should remove the ECU's coolant temp sensor on the B-bank thermostat housing, and make sure you have coolant flowing out from under that sensor when filling before bleeding anything else. I had a LARGE bubble stuck behind that stat and I could not clear it for several days because the stats only open when wet, and for some reason my jiggle pin wouldn't allow it to blow off either! Venting off the ECU sensor ought to be job #1 before the real bleed procedure. Probably wouldn't be a bad idea to do this with the sensor on the A-bank either.

The one by the air compressor. The system will need to be bled....but you probably already know that.
Don't forget to clear all the leaves and debris out of the radiator fins. Better yet, remove the radiator and take it to a radiator shop for a boil-out.
If you don't convert to e-fans make sure your fan clutch is in good shape.
Cheers
