Alright, I found the one part that was different. Changed it and all works now. Pain to change installed! Don't forget to check if rebuilding a different 5R55N!

Air test plate 307-405 and gaskets around $40.00 on e-bay was worth knowing my rebuild went well before I install.

check clearance of resting and raised clutch disc, buy and install the variable thickness (selective) snap ring for the disc to have "in spec" clearance

While all the parts from both transmissions matched, some of my replacement parts were clearly labeled for Lincoln LS only.
I am reminded of early 70s Impala and Corvette identical parts having different prices.

Both transmissions not only had the same tail piece, they both call for Mercon V transmission fluid.

No difference in any internal parts I inspected in a tear down of the Lincoln LS and Jaguar S-type transmissions. The sun gears were both of the 24 tooth variety. Again I left no part assembled, these are the same transmissions!

you don't need a "special output flange puller", I just used a harmonic balancer  puller with nuts on the three long bolts in the kit.
