Default What are these for?

Anyone know what these pipes are for? (donor engine to replace the missing parts of my Mk II)

The first and middle photo ones go to the heater. There should be a hose nipple on the intake manifold for the return pipe from the heater.
Last photo is the crankcase breather, it goes to the air cleaner.

Yes it is. Metal pipe that goes over it is for vacuum to the brake servo.

I have no idea how the trottle linkage works.. this car is so. much more complicated than my Triumph Spitfire

If I recall correctly, the pipe from the manifold water rail carries hot water to the control valve. The hot water goes from there to the bottom of the heater. The less hot water runs from the heater through the pipe that goes along the side of the block, beneath the carbs, to the inlet to the water pump.

That is the fitting I mentioned earlier. Don't try to remove it if possible. They are dissimilar metals and tend to weld to each other.

Throttle linkage in my opinion was designed by Rube Goldberg. However it does work.

I cant get my head around how a 'front/back' movement translates into a clockwise/counter clockwise motion, i must be missing parts?

From the photo of your car it looks like you have most of the parts. It pivots off a stud on the intake manifold then attaches to the carburetor linkage.
Hopefully these pictures from my S Type help. I believe the MK2 has the same linkage. Last photo is the pipe from the crankcase breather to air filter. MK2 has a different filter box than the S Type so not sure if they are the same pipe

All correct, except that nipple on the rear end of the water rail is the feed to the heater not the return from it.
