Are there any specific issues or problems that would lead to water collecting inside the car in the footwell behind the driver's seat?

If you have a moonroof (aka sunroof) it may be that. There have been previous posts which would be worth reading so have a search

I concur. Your moonroof drains are probably clogged with debris. You need to blow them out with compressed air. A very common problem after a car with a moonroof ages more than 3 or 4 years, particularly in rainy climates where there is significant leaf shedding by both deciduous and evergreen trees....

I agree. Have not seen this on the S Type but it is VERY common on the Lincoln LS. The drain tubes are rubber and seem to shrink as they age. They pull off the metal nipples of the sunroof pan. I have fixed both front sides on my wife’s 2003. Pretty simple repair just need to add a hose clamp to keep it together. Remember the moon roof has 4 drains, one from each corner.
The water is not where I would expect it from moonroof drains? Maybe a diferent problem? Check up and around the headliner to see if you can trace the water.

I'll check the moonroof drains. The carpet now is damp and has an slight odor of mildew. Would it help to run the A/C with the heat on high? Recirc or not?

Well, I got water in mine just once. It was in the same place as you listed so it prompted me to post. It happed while I was at work when there was a bad storm with sideways driving rain. There were no water marks on the headliner. It never happened again so I figured it was caused by the storm and came from one of the door seals. I plan on cleaning out the drains though. It is a good practice to do it. I've had cars with sunroofs for years and did it for all of them. I good way to test them is to get a watering can from the garden center. One of those little plastic ones with the real long skinny spout. Open the roof and pour a little water right into the channel and watch how it drains and where.
Where are the drains? I opened the roof this morning and looked and there is nothing that is obviously a "drain".
The headliner is dry and the headliner for the moonroof of the exterior side is dry so far as I can get my hand in it. The carpet is dry but it stinks! Anything to suggest for that.
