I have a 2001 S-type that I love and get compliments. The molding on the rear passenger window is coming off including the metal trim. Where can i get molding for this or it can it just be fixed with clips or something.

But, it looks like a matter of cleaning the sill and the rubber, apply some fit-for-purpose glue (local specialty car accessories shop) and re-attach (carefully). But, as I've said, I have not done this myself. I have a 2001 S-type mint green.
You've provided some good photos but still not that easy to tell. Below is the procedure for X202 onwards. Others may need to confirm if your X200 has the same setup.
The SS trim does appear to have come away from the door causing the rubber seal behind to fall loose. IF this is the case you will need to completely remove the SS trim. The crappy plastic small clips holding the SS trim will inevitably break upon removal so order as many as you can afford. Around here, they're getting scarce. Their white plastic cylinder is pushed in after they're clipped into their square cavity. Inspect the ones that still remain in place upon SS trim removal. If suspect you will need to change these as they all need to be perfect to hold the trim in place.
There is a plastic black bolt that holds the end of the SS trim that needs to be removed first. Don't over tighten it on reassembly. Don't use any tools to remove the SS trim. Push down on the bottom edge and then push up. On reassembly, secure the top edge first and then push down and in.
Clean all mud behind the rubber seal/s before reassembly.
