Is there a way to stop or start the turn signal lamps will flashing when unlocking or locking? My 2009 X-Type does not flash at all. Is something turned off?

1cigar, if your lights are flashing with the alarm, but not when you use your turn signal stalk, then your turn signal stalk is bad. They tend to fail on the X-types and is a common thing to go bad.

No, the Direction Indicators work fine, When you arm the car, lock or unlock, there no Indicator flash to confirm.

1cigar, then it sounds like your alarm module is bad as it sends a signal over to the GEM module to then tell the GEM to flash the lights. Since it is working with the turn signal, this only leaves the alarm module as a problem.

The Active alarm system that flashes the indicator lights is built into the GEM, so it looks like you need a replacement GEM.
The Passive alarm that prevents methods like hot wiring to start the car is separate and not involved with the indicator light flashing arrangement

Would the GEM fault, with a code in a obd reader and would the GEM not work with the key fob if it was at fault?

While the Passive Security system has quite a few fault codes, there are very few for the Active system and none relating to your particular problem. You need a Jaguar enabled scanner to read such faults; a cheap generic one will not do.

Just because any system has a fault does not mean that system will necessarily fail completely, but one way you could check yours out would be to double lock the car which should set the active security system fully. Now jack the car up on one side . If the alarm is working the inclination sensor will set it off before you get it very far up.

Another check would be to double lock the car then use the key in the driver's door lock to unlock the car by turning the key forward. Open the door and there should be a warning series of pings. If you don't put the key in the ignition within about 10-15 seconds, that should also set the alarm off.
