If you replace your engine correctly there will be no negative effect on your transmission. Having the engine out will however make it much easier to check fluids on the car, lube parts, and in my mind, having the engine out motivates you to do preventative maintenance. If you are taking the engine out yourself, I would look for the members 310jag and jfenley as they have both replaced their engines themselves. What I have gained from reading their threads is that you probably don't want to mess around with rebuilding your engine and you should just buy a used engine. You should be able to find an engine for around 1k on ebay or car-part.com or your local wrecker. As for labor, I don't really know how long it would take, but seeing as how the engine has to be pulled out of the bottom of the car with the subframe I would say that you're looking at well over 1k in labor. Sorry to hear the news, but hope I could help.
