I don't know much about diesels but my 3.0 started doing that, and I ran an OBD scan. It showed the misfire was on the #1 cylinder. I replaced the coil on that cylinder and it was fixed. Granted, it could still be a lot of other things: vacuum leaks, fuel problems, etc. You need to start with the OBD scan.
