Motor's Done

My '02 2.5 recently developed a deadly knock at 81k and almost all of my friends who are mechanics/local Jaguar shops are saying that it'd be cheaper to put in a new motor, well not new but one out of a wreck. We have found a 2.5 out of an '02 with 70k for about $1300, which I am fine with, but I have two questions:
Will a motor out of a automatic car fit a manual transmission?
And will a 3.0 fit? If not what is all needed to be done, is the intake manifold/computers ect. different on a 3.0 then the 2.5, I'm not trying to be a guy who posts: "WAYS TO MAKE MY CAR FASTER, SUPERCHARGER??? ENGINE SWAP?? TURBO!??," I actually need a motor and if a 3.0 swap is not hard then I will do it, being that is the same cost as a 2.5.
Thank You Greatly
Ian

81k Miles, and it's not the fuel. One morning I was leaving with about 1/4 tank of gas and at about 2000 rpm a loud knock started and got louder as the car built more revs. I instantly turned around and got a ride to work. Car has not been driven since.
