Need advice on 51 plate x-type with auto box problems

Hi all I need some advice on a problem. My m8 who worked in a garage bought a 51 plate 2.5 x-type with a blown engine. Anyway we got the engine and did the swap by bringing out from underneath and the engine sounds sweet. Old engine was in bits inside.
Put it altogether and it was running nice, except the engine management light was on. So got a reader and cleared the codes of in memory and the light still stayed on, but no code in memory. took it for a drive and the powertrain light came on and the car was stuck with only one gear in drive and wont change.
We had a look, checked the oil, then we noticed that the wire harness on the multiplugs on the gearbox have looked like somehow been cut and put together with 2 orange leads and 2 black leads looking suspect. which everway we try the orange and black leads around, they don't do nothing.
Had a look at the wiring and did a better job of joining the wires together and making sure that the wires look ok by matching up the colours, thinkness and the like.
Is there a limp home mode on the auto box or could it be something to do with the wiring problem. Could the engine going bang cause problems to the box.
Any help as to where the multiplugs go to the module for the auto box or any wiring help for the plugs or advice would be greatful. Thanks in advance.

Being a US forum none of the members on here will know that a 51 plate means the car was registered Sept 2001- Feb 2002.
If you PM me your email address I can send you a PDF file of the wiring for your year car.
If you cant get sorted from the PDF then I would try a Jag specialist or dealer to double checkfor codes but the wiring would probably bethe obviousproblem to sort outas it sounds like something isnt right there.
