As far as I know the transmission works differently in the two modes. My limited knowledge from that which I've read makes me believe that in Normalthe transmission works harder while in Sport it doesn't. Hardly a technical answer but I can't find the post a guy on xjr6.com wrote about how the transmission works. If I manage to find it I'll let you know - or maybe others with a better grasp of auto transmissions can help. Still, it might be helpful to know if your transmission works better in Sport.

Some X300 prone to have that noise when down-shifted. Mine has the same noise sometimes, but I have driven it for almost 100000km with that noise. They prone to have a back rush from the diff also.
But after I have my car ECU set up by a dealer, the frequency of the noise decreased. As you know the 4.0 car has a electronic AT and it works communicating with the ECU. When some engine sensors start to wear off, the AT makes slight shock, even if the they are not completely broken. So the engine management has a strong relation with the AT.

Is your idle speed too high? If so you might get a 2-1 downshift clunk when coming to the end of a stop.
To some degree a clunk may be considered normal...especially if you have high mileage. Normal wear can cause a stack-up of free play in both the differential and the output end of the transmission...which can cause a clunk on closed throttle or on downshifts.
A weak or broken transmission mount might cause, or at least contribute to, a clunking sound/feel.
And, of course, there could be an internal transmission problem.

Thank you everyone for your replies. Just wanna update that today i went to have it checked and my mechanics did 2 things for me. They changed the universal joints at the rear, and they plugged the ECU into the car. I drove the car back for around 30 kms, it works smoothly now. I still pray that it wont happen again. Thank you very much for your help. ( I am not sure whether it is because of the ECU or the joints though)
