I have the base model xj8 tape deck, cd changer no sub and 5.25 4ohm door seperate speakers on the doors. I I am looking for a radio fascia and wiring harness to add an aftermarket radio in the console and I am wondering if there is wiring live already for adding the 6x9 subwoofer on the rear deck.
I found a 3 wire connector in the trunk near the battery and was wondering what is it.

The 6x9 speaker harness may be behind the trunk carpet if you pull it away from the petrol tank, there should be 2 sets of wires as the original speaker is duel voice coil.
The wiring you show is either for aux 12v or for original shipment, a shipping module to protect circuits while the car is in transit/being shipped. This was removed at the dealers'.
If going to add an aftermarket stereo, why not add an amp as well and then it's down to speaker selection and a bit of added wiring. You could even add Jaguar's own Alpine Amp and CD, also add an aux imput via other routes - if you do a search of the forum there's a number of members that have tackled this idea and installed aftermarket stereo's.

It is an accessory connector ( the car has 2 of those, the other one is by the right kick panel).
Jaguar had a few accessories that were designed to use those connectors.
