Are there subtle differences that will make for headaches if replacing a '99 XJR engine with a 2003 XJR100 Engine? or any other model year? (ex. '98 engine in a '99 etc...)

The 1999 XJR is AJ26 so be aware of that fact.

The Supercharged 4.0 AJ27 was offered to the North American market for the 2000MY.
The XJR 4.0 for 1998/99 is AJ26. The Normally Aspirated 1999 is AJ27.
