After a fluid change/new unit It is true that the vehicle needs to "learn" the new unit, as well as the new driver, and some strange clunks and thuds can be experienced, but as your used transmission probably has an unknown history/condition it is difficult to know what the sources of your maladies are. I would drive it normally for two weeks, and if it is still "malfunctioning" I would assume it is not experiencing a learning curve, but that there are deeper problems.

+1 @ CK there's no assurance that the used unit isn't on it's way south like most do, hence why I went w/ a rebuild. Good luck though.

Default Code readers

I have tried my three code readers but can’t get any codes. The dash does come up with traction control, ABS light, suspension??

Is this before you start the car, then goes away? or is it on all the time? What is the battery voltage with no ignition on? It needs to be 12.5V minimum.

If it keeps banging into gear, that's a sure sign of valve block wear, where the pressure valve wears a groove or lip and binds leading to over pressure and bang into gear. It can also crack the valve blocks. The main thing is the circlip holding the A drum - if this pops off when over pressurized then it's a rebuild.

Luckily the TransGo kit for these transmissions keeps them running longer so maybe fit this along with the rebuild job.
