Default Wiring

I'm still deep into sorting this old girl out properly. Couple of wires I found snipped. Capped them off for safety sake. Took the fuse board off to clean and see what was behind and found the other ends!(see photo) Manual says wires to the generator from control box. Large brown wire with yellow stripe and a small brown wire with green stripe. Looks like the car now may now have an alternator.
Why would these have been cut? Car was running fine and charging. Do I just cap and leave alone?

If the car now has an alternator, there is no control box, it's all within the alternator. However when most people do this conversion they keep the control box in position so the car looks right under the bonnet.
