Default Differences in ECU?

My mechanic says my ecu has been the cause of all of my engine hesitating problems.

Question.
I have a 2004 XType with a manual trans and a 2.5l V6.
Is there a difference between the ECU for a manual trans car and an automatic car, other than the programming?

I would imagine you would be missing some inputs, coming from the trans, such as temp......just a SWAG on my part. You can't swap a manual for an automatic ECU on most cars. They give and receive different information....Be cool.....Mike

The mechanic has to reprogram any ECU he gets, we're wondering if there is a physical difference in the part numbers, since manual trans cars are as rare as hens teeth

JEPC just lists the ECM 'from VIN xxxxxx to VIN xxxxxx' and no mention of VCATS or gearbox type.
