Default Driver side window issue after disconnecting battery

I had to remove the car battery to replace the starter motor on a 04 X-type manual. Once I've got the job done and reinstalled the battery, everything works fine but the driver side window "auto-close".
The window still go up and down fine, but even if I pull up the control button all the way up pass, the auto-up feature is not working.
I think this symtom has to do with the battery.
Any ideas?
I'd appreciate it.

Default

push and hold the button down, hold for 10 seconds down once it opened.
pull and hold to close the window, hold for 10 seconds once it finishes closing
should be now reprogrammed.
repeat for all windows because they all have auto up and down.
