Default ECM and TCM fried. New ones won't work

Both computers fried in my 05 x type 2 weeks ago. The dealer ordered me brand new units, however they cannot get them to program to my vehicle. They have a call in to jaguar and have sent them the compute file but I believe they are missing something.
Anyone have experience with this?

Other question is why do you think they are fried? It happens, but is a rare event.

It rained for a week and water got on them apparently. The car was going ballistic shifting out of control. All the dash lights were flickering on and off. Then I heard a zap and that was it.
They put the new ones in, but they keep telling me that their programming computer is not working with the ECM. They've had it now for 3 weeks and can't figure it out.
