The potential causes of P1643, as listed by Jaguar are as follows:

CAN open circuit fault – TCM to ECM
CAN short circuit fault
TCM failure (Transmission Control Module)
ECM failure (Engine Control Module)

As the CAN wiring passes through the TCM to get to the Climate Control Module, the Instrument Panel and various other modules and you haven't reported any problems with them, it looks like any fault is not in the harness, but probably within the TCM itself or, less likely in the circumstances, the ECM.
If a new/used TCM is fitted, it will need to be configured to the car, usually by a dealer or Jaguar Independent unless you have some hi-spec reader at home! The module itself is tucked up on the lefthand side of passenger's knees.
Others who have had this fault or changed this module may be able to advise further?
