Fuel Pressure sensor
One thing Inthought of. After installing the intake manifold, I was tightening down the throtlebody to the intake and I head a slight sound like maybe I tighted it too much and it cracked. I have pulled the throtlebody back off but everything appears ok. (Aluminum to plastic seems delicate.). Even though I thought I had overtightened it, the throtlebody at the intake appeared to not be completely tight, but I was afraid of tightening it more.
Any thoughts on how tight (torque) it should be?

Any slight leak will show in the fuel trims.
If it happens all the time it'll be easy to see but if only some of the time will require more vigilance - possibly an annoying amount of it.
A crack caused on reassembly may be any of those

I appreciate the replies on this.
I decided to remove the throttle body which meant also removing thermostat assembly. Of course, I had to drill out one of the torx bolts and now have to search for replacement bolts.
Anyways, good or bad, I added a small bit of gasket maker on the end for a tight seal to the intake and it seemed to tighten better this time. Perhaps there was a vacuum leak there which might be the problem. Once I can get some replacement bolts for the thermostat assembly I will try again. Quite the work in progress here. :/

Further, in cleaning the throttle body initially, I did manually open and close the butterfly plate several times. My question is, would the computer need to be reprogrammed now and could this be an issue with misfiring?
When you reconnect your battery, if you press your accelerator down smoothly three or four times right through the kickdown détente to the floor with your ignition on (position 3) and your Throttle Body will recalibrate itself.
When you can get her restarted, have you tried clearing the codes to check if the P0193 is still around?

You are only getting Restricted Performance because you have cycled through whatever is your real problem twice? It is just your car protecting itself from potential damage. If you clear codes your restricted performance will go away, then come back again if you do not sort out what your real problem is before two more cycles have elapsed?
Did you remember to plug your Fuel Rail Temperature Sensor back in when you refitted your rail?

Okay, but I was talking about the Fuel Rail Temperature Sensor; at the very end of the rail, (at the back) on Bank One (left when viewed from the front); you also have the MAP sensor behind the Inlet Manifold? All connected? Numbers 3 & 5 on the attachment?

After 52s it's still at high revs and OL (open loop) which looks wrong. I've about the same engine and even when cold in cold weather it goes CL and drops the revs in 30s or so.

Update: I had the car flatbedded to a garage. Not a Jag dealer but apparently they work mainly on foreign cars. They went over my work but couldn’t find anything that would cause the misfiring. They have been busy and so nothing happened for almost two weeks, and now Christmas break slowdown. 
They said maybe the timing chain has slipped which does not sound inexpensive. Would anyone know if this could be a possibilty? Again, I replaced the thermostate assembly, auxillary coolant pump. Replaced intake manifold steel gaskets. Cleaned the throttle body and fuel injectors. I also (carefully) cleaned the MAF with isopropyl alcohol and a Q-tip. I meantioned that to them and they suggested possibly replacing it. Maybe this should be done before fuether consideration of the timing chain. This is taking far more time than I anticipated. It will be another year older soon.
