Default X350 security issue cased by jump starting

The car: 2004 X350, build date 01/04; california emissions.

The issue:

Initially the car was probably having a power drain, charging or battery issue because the owner had the car jump started serveral times, and this lead to the problem at hand.

It happened like this: car is dead, jump start to run some errands. It died again, jump start again to run more errands. Once more it died while at the gas station, so why not jump it again? After this third jump start, the car lost its key and remote programming; lets take it to the shop now.

At the shop, a key and remote reprogramming were attemped using an autologic scan tool but the scan tool could not communicate with the "control module"; we were able to program the key to the transponder, but we could now program the remotes, The can bus was checked to eliminate an open or short; none were found by preforming a resistance check at the DLC, resistance was 60 ohms. Also, various initial power issues were found, head lights wont not work, etc. Eventually the front fuse box was found to have opens and shorts so a replacement was installed, now the headlights work.

Now on the security issue, after following some flow charts found on some of the lovely online websites, I found that the rear, driver door, and front electronic module control most of the security functions; and those three modules are having communication errors with the autologic. After replacing those three modules, assuming they were damaged in some way from the fuse box failure, jumping start issues, and communication errors, nothing as changed.

Im looking for some fresh persecptives on this if anyone can help. I have spent hours backprobing the fuse boxes, modules, and wire diagrams and I have hit a wall at this point.

Any and all help is appreciated!

(I know this is my first post, but I assure it will not be my last!)

To clarify, the #1 issue is the communication error to the immobilization; the car will not program remotes. When I start attempt to just start it, it runs for a few seconds and dies; as if it is cutting fuel.
