96 XJS Convertible top override
I'm new to Jags so forgive the basic premise of the question, but I'm replacing the hand brake switch (on order) and realizing the switch must function for the top to electronically work can I switch to manual operation for the top and then switch back to electronic operation to lower/raise the top without repercussions once I have the new switch installed. Not sure if the manual override sets into motion other items such as bleeding the system (or ??) once I return to non manual operation.

Yes, there is a manual switch on the convertible motor itself, in the trunk. Once you remove the cover, you'll find it on the top. It's a beast to pull the roof open and closed, but manageable.
Your manual will point it out to you as well...if you have it.
No need to worry about bleeding, or anything else. Just switch it back to automatic when you're ready.

You don't need to be forgiven El Gato it was a good question and something that I would have not immediately thought about, although it makes perfect sense now I think about it.
