Default Windshield Water Leaks and Related Issues

I've been having a water ingress problem, that I have finally found the source of. The gasket is perished at the top left corner. I can take out the windshield, replace the gasket, and put it back in, but I have some questions about some issues arising from this.
First, it looks like someone has tried to fix this in the past, there's lots of sealant oozing out around the trim pieces. Or, is it supposed to have sealant and they just did a messy job? In which case, what kind of sealant do I use?
The A pillar trim pieces both have a very soft rubbery piece inside them that tore while I was removing them. What is the function of these? Are they needed? And where can I get replacements?
How do I remove and install the door seals? They are also torn, but I can't figure out how they come off. Are they glued in?
The floor mats and carpet are in the trunk and dry, but the water leak has left a musty smell in the cabin and a small bit of mold on the driver's side floor. How do I clean the interior to remove the smell and mold?

What year? Facelifts have a different setup. Water is supposed to drain behind pillar trim, terrible design but thats how it is without modification.
