@XJFanMatt .
From what i've read here.
You push the right window down to fully open the window. drop the button. then press it again for 2 seconds.Drop it.
You pull the button to get it fully close. drop the button, then pull it again for 2 seconds.

then you do it with the other window.

That chimes with the 2010 Owner's manual - albeit in the opposite order and referring to the anti-trap feature:

Thank you very much for this !! first of all I tried doing this with both windows at the same time and I did notice that the drive side express open and close is not working and it did before the battery swap so if nothing else this should fix that issues. I will keep everyone posted when I figure this out. Hopefully it is just something as simple as this and not the window regulators losing their home position.

Digressing somewhat, my driver's side window will one-touch raise but not one-touch lower. I'm convinced it's a mechanical problem with the switch itself because that switch is noticeably stiff to depress compared to the other one. I guess I'll have to figure out how to remove the switch pack and access the switch. Perhaps there's some foreign body stuck in it.

This is from the 5.0 Service Manual:

I guess the only thing I can glean is the sentence that says that for proper operation, the windows need to be programmed for one-touch operation.
While it says this affects the speed at which the top operation begins, I can only guess that the Convertible Top Control Module might also be using that status to trigger operation of the rear quarter windows.

makes sense. But in theory they should only need to ‘drop’ - that one inch thing they do when you open a door - rather than open the whole way…

True, but it’s cheaper to just run the windows all the way down, rather than adding sensors to determine the amount of drop in the windows.

…but the car already has that functionality, triggered by a door opening.

I guess the designers of the system weren’t ‘purrfect’.

Thank you, KJ this is very helpful, I hope to get it out and work on it in the next few days. Right now, we have rain, and I cannot play with it because it is under my lift, and I have no overhead room to open the top.
I will keep everyone posted and let you know what fixes the issues.
Cheers
Matt

Ok everyone here is the update. I disconnected the battery negative first then the positive, touch them together for about 15 to 20 seconds to discharge any existing current in the system then I rest the passenger front window per the instruction earlier in this thread and then the drives window doing the same. Now after finishing that I notice the driver express up and down does not work but the passenger window does.
I then put both front windows up and put down the top, the window came down, the top worked fine so I put the top up and the rear window still do not work.
I check each door and the window dropped before opening. so I am not sure what to focus on next.
I think I will see if I can get the driver's window express to work and see if this is connected to the problem.

Any other guesses would be appreciated.
Cheers

Have you tried a diagnistic through an ODB2 plug?
