I occasionally inspect the area under the cover with it opened up and the top in mid-transition point..
Also looks to me it would be much easier to access the battery from the top in that state -when the time comes to change. Much easier than crawling in the trunk.
I think you're asking for trouble if you remove the battery while your top is halfway open.
As for maintenance, vacuum and wash your top to keep it clean. Don't spot clean the bird poop because that'll leave spots. Wash the entire top to maintain an even color. Never use an automatic car wash that has rotating brushes as they can damage the exterior fabric and the seals of the convertible top. Never put the top down when wet or damp. Leave the top up whenever possible to keep it taut so it doesn't shrink and retains its shape. If you leave the top down (folded) for longer than necessary, permanent soiling along the folds may occur. Inspect the rear window glass for separation and repair it as soon as possible. The convertible top rubber seals should be inspected for damage and replaced if necessary. Those seals should be coated annually with a protectant and conditioner designed for rubber seals. I use this and recommend it:
I haven't had any problems with the top mechanism and haven't lubricated anything except the rubber seals.
One last thing - I highly recommend a rear wind deflector and the DIY remote control top kit with the optional rear window controls invented by Forum member WhiteXKR, a.k.a. Steve, the Jag Wrangler. It's what the factory forgot and makes a huge difference in reducing cabin air turbulence.
