Convertible top alignment problem
A few weeks ago, my wife took the Jaguar out to the store. The top was down and it was a beautiful day. She went into the store, left the top down and locked the doors. When she came out, she told me later that both windows were up.
When she told me the story, I knew exactly what happened. I had installed the remote convertible top control sold by WhiteXKR. It works great, but I am sure my wife while locking the doors, hit the light button before the door lock button on the remote. The cover was on the top and stopped the top from going up. I can’t believe that the cover would hold the top from going up, but due to a small tear by the snap, I am sure that is what happened.
Now, the top does not line up when it closes. It will still work, but the “Hook” pulls the top down and over about ˝ inch. I am hoping that there are a few bolts and nuts that can be loosened to realign the top. Has anyone had this happen before? I looked at the JTIS and there are a number of chapters and removing and installing the top and I am hoping to avoid the “reverse engineering” process.

When the top is up, it is fully seated. The problem is that when the hook pulls the top down to lock it, it shifts the top so the pins can glide into the holes. After that if fits fine. Before the top would close and the pins would line up with the holes. Now they do not, they are maybe a 1/4 to 1/2 an inch off and the hooks forces the top down and the pins move the top to right into the holes.

Sprung Top
Here is a link to someone else having a different kind of top problem but it appears there are no adjustments which suggests your top is sprung, which is a screwy way to say "broken". That means either trying to yank it back into place and praying (likely what I'd do but not recommend) or going to shop that works on convertible tops and having them basically do the same thing. But it sounds like your top got bent, only fixes I know for that is to bend it back or replace it. Sorry...

Operate the roof to the point that the roof is resting unaligned at the header and look and compare the linkage at both the left and right rams and see if you can identify any abnormalities.
When the top goes up under normal conditions the pump is on applying hyd pressure to the rams and the rams push the top up to the point that it locks the roof linkage. This is done when the cam on the roof linkage at the rams rotates to tighten the two cables that run the full length of the roof.
