2004 xk8 owned since new, both key fobs do not work, batteries changed. New car battery just installed. Tried to program fobs, but can only get two beeps, not the five required. When unlocking door with key, door handles pump in and out about five times. Have not done any resets. Car runs and drives alright. Whats wrong?
Long shot but I always consider lock cycling like this to be a sign the battery needs to be charged. Typically happens to me in real cold weather. A quick charge and she's happy.

New battery and driven daily, but will do a charge cycle.

Tried the charge, no luck, still struggling with problem.
From memory, the programming expects _five_ fobs every time you program anything in. If you only have 2 physical fobs, one (or both) have to be programmed in more than once (first one once, and the second one 4 times, or some other combination).

I did this a few weeks back to add a couple of flip keys, and it worked just fine. There is a confirmation chirp at just about every step.

Very unlikely you need a new Door Latch - just as well as they are a frightening cost. Incorrect lock/unlock signal certainly points to failed microswitch.
The major part of the work is in removing and refitting the Door Latch asembly. Once it's out, replacing the microswitch is the easy part.

Door panel removal was easy, popped off door handle rod at ball and tucked it behind door support. Used tape to mark position of door lock rod, slid top barrel down shaft to expose slot in plastic rod holder and popped rod out of holder (did not remove plastic holder from latch to prevent breaking). After unbolting door latch it almost fell out when removing, not hard at all.
Tested all three micro switches with with ohm meter and appeared to work alright. Large black box with 4 wires attached and plunger on top cycles about 4 times when operating unlocking rod. this box appears to have a lid glued on. Do you know what is inside?

The dates on the latch assembly suggest someone has been there before which is very odd as you've had the vehicle from new.

When you say micro switch, have you found it to be a particular one of the three. Keeping in mind that the window drops and raises properly with the door handle. Is the micro switch with two wires {black and green) on bottom of latch the door ajar switch?
Identify the 3 microswitches from their operating levers. There's three linkages on the driver's door (RHD shown here):
1. Interior Door Handle (red) - cable
2. Exterior Door Handle (blue) - metal rod/plastic connector
3. External Door Lock (green) - metal rod/plastic connector

It's a few years since I last changed one of these so post a new 'Door Latch Microswitch' thread to get advice from members with more recent experience or better memories.
