The right side is correct on your car. I just looked at my car and both sides look like your right. It appears the left hand side was out of position and has been crushed when the top closed at some point. You can see the little rubber flap that should be under the top edge crushed on the left side (in the top down picture).
It should be an easy fix.

Possible that slight window mis-alignment is pushing the rubber the wrong way when the window is closing to the up position (or the rubber has become deformed a bit). Do they look the same when the window is down?
If you raise the left window slowly, can you move the rubber by hand to the correct place?

Good call on a possible window issue.
It could well be that the window auto-indexing feature may not be working. Windows should go automatically go down a fraction of an inch as soon as the door latch is released. That could have well caused the crush on the seal when closing that door.

Is there a piece missing on the left side? My only repair 11K miles in to my '14 V8S was for a sealing issue on the convertible top, which resulted from a missing rubber seal on the right side near where the top latches into the windshield frame.

Could be the case in the past, but now it works well. So I have manually moved/Turned the metal rod and it seems to be back at normal position (see picture).

I tried to do the same yesterday and I messed up really good... The piece of metal broke in 2... So, now, what is the part number of the all seal I have to replace? I searched but i didn't find it. I think the metal piece is appart of the entier rubber seal... ? Sorry for my english.
