Historically Jaguar has used S to mean Sport and R to mean Racing, with R being the highest output/performance version. There was some confusion with the 2008/2009 XF SV8, known in NA as the XF Supercharged, in that it was a 4.2 litre supercharged V8 and the "top of the line" XF, but it wasn't an R. That changed the next year with the XFR (5.0 supercharged V8) replacing the SV8.
For many years R was reserved for the supercharged versions, such as XFR, XKR and XJR, but around 2013 Jaguar released an "R-Sport" version of the XF, I think for ROW (Rest Of World, ie other than NAS) markets only, and it was nothing more than a tart up kit for the 2.2 or 3.0 diesel, so not supercharged. This R-Sport version has caused some confusion (especially with the XF R-Sport vs the XFR-S) and many think it has degraded the Jaguar R cachet quite a lot.
With the F-Type, all are supercharged, and either 3.0 V6 or 5.0 V8.
For the first year (2013), just to confuse things, the top of the line / highest performance F-Type was the V8 S, and there was also a V6 S, but no F-Type R.
Then a year later, coinciding with the introduction of the F-Type Coupe, the V8 S was dropped and replaced by the F-Type R. Very much the same car with just a few more horses, 550 vs 495 (although there is a lot of evidence that the V8 S really had the 510 hp motor from the XFR).

The S models were just another name, meant to be a lower level than an R. But as Kim mentions there's now the R-Sport versions which are not the big guns either...
The R-S branding (XKR-S, XFR-S) was replaced by SVR name, because of a legal dispute with VAG (Volkswagen) with their R-Line, and the RS Audi's.. bit of a long story, it was explained in a thread on here somewhere. This was the reason for Jag's R logo changing from a square to a circle as well...
