What is the second, smaller connector on the stereo?
There are three connectors on the back of the factory stereo. One is the wiring harness, the smallest is the antenna, and there is also another on in between the other two in size. It seems like a power cable but it has 0 volts between the two wires. Can anyone tell me what it is?

Yes as stated above it is the d2b fiber optic cable that goes to the left hand side of the boot.
It forms a complete loop. One cable is the out the other the in.
It connects to the following items in this order:
6 CD Autochanger
Telephone Module (or later bluetooth module)
Voice Control Module
Sat Nav Module (ie the sat nav DVD disk drive.)
Premium sound power amplifier
Then back to the Audio Head Unit.
If you have none of these fitted then there is just a loop in the boot area.
