It's always better tom get the OEM alternator rebuilt. We have seen many problems with the replacement alternators.
Do you have your OEM alternator?
I would look around for a local rebuild place and take back the aftermarket one your having problems with.

****UPDATE****
Fault turned out to be misfires on cylinders 4 and 5. Replacing coils with new NGK coils cleared it up (after clearing engine light), car went back to full power mode and all previous rough running and associated engine faults have not reappeared.
