Default 03 X-Type 3.0, Bad Rough Start

My car has a very rough start in the morning on a cold start. But after that the car is fine the rest of the day once I get it warmed up. It takes about a mile of driving it or 5 minutes of idling to warm up. Another problem is when it rains the car seems to have some other problems, I'm not sure the rain has anything to do with it though, could be a coincidence. It will say cruise control not available randomly and go into limp mode while going 60 on the highway. It has also just randomly stopped accelerating on me and the power steering go out (no warnings other than the battery light comes on in the bottom left). Also the speedometer cuts out at times, use to not work at all until I replaced the rear speed sensors on both sides, now it works but will stop sometimes. All of the electronic problems will go away if I turn the car off and back on which is weird. Also worth mentioning that water is in the passenger floor board when it rains.

I have replaced the PCV hose, Brake Booster (Twice), and IMT o-rings (Which isn't the ones you order from online but some from my local autoparts that had some that matched it), crankshaft sensor, rear abs speed wheel sensors.

I have a whole list of codes. P1647, P037, P0332, P0335, PO128, P0480, P1145, P1155, P1165, P1175, P1582, P0706, P1260
