Just put in an exhaust.. but have a question!
I had a magnaflow exhaust with some custom tips put in... it sounds amazing..
The only questions I have are...
1. I have the option to cut out the secondary muffler and just straight pipe it through.. which will make it a little louder...
or
2. Chop the whole thing and have an X-pipe fabricated instead of the Y pipe that goes over the axles right now....
or I can leave it as is...
Anyone have any suggestions?

I'd say chop it all out including the cats then go with 2 straight pipes all the
way back to the two mufflers! Then sell the O2 sensors on Ebay!
OK, I know that won't work guess I'm still living 1987 technology that
would let you get away with that!
Option one would be fine and I doubt cutting out the resonator would
cause a need to reprogram the computer.

Rosemont, if you are looking for the most power from out of the exhaust system, then the X-pipe arrangement will be the best. I would not recommend going over about dual 1.75" pipes though. Like was mentioned, making too free flowing of an exhaust system will hurt your low end torque. If I remember right, the factory piping is a single 2" pipe (possibly a 2.25" pipe). Going with the dual 1.75" pipes, you will get a freer flowing exhaust (which will help with the higher RPM power) without having a negative effect on the low end torque.
If you have more questions, let me know. I would need to know the series muffler (70, 50, 44, 40, etc) that you are running and the size pipe that you are considering. Then I will look at my car and see what the factory piping size is and go from there. Keep in mind that going with a muffler with a lower series number in it will also minimize the backpressure of the exhaust system, therefore the low end torque.
I do have to admit, the 3.0L engine in my car needs a bit of help above about 5,500 RPM. It seems to fall a little flat and doesn't have the pull like it does below 5,500 RPM. An upgrade in the exhaust system would help with that.

What model magnaflows did you go with? I would too opt for the X-pipe configuration. In most V-config engines this will help increase torque and is a smoother flow than a H-pipe. I am not sure what the mad obsession car makers have with 3 and 4 mufflers. If the optimal mufflers were chosen to begin with the added cost and weight of yet another muffler would not need to occur. I for one want to hear my car before being forced into a hybrid.
