I had this same exact problem. It drove me crazy so I took it to the dealer. It ended up being bad manifold gaskets and seals. Had to replace them all. Once the car warmed up they expanded so they sealed it again. Thats why it ran rough when I started it cold.

Just pulled out my invoice from the dealer. It says "cust states car runs rough when cold, smoothes out when car warms." Sounds like your problem. I also had some misfire codes coming on, not sure if you do or not. "Needs intake seals. R/R the intake upper and lower seals and R/R the spark plug." I'm not sure if the spark plug was any part of the problem, but since they had the engine apart it wouldn't cost much extra to go on and replace. So basically I had an intake leak. Seals go bad over time. I have a 2002. I had this service done in Feb 08. Total fix (with spark plugs) was $767.86. Hope this helps.

I posted a video on YouTube about how to take off the intake manifold it shouldn't take you more than an hour and a half... No bull reviews is my channel... You need to take off a few things in the way first...

Default Not sure but had the same issue

I bought a 2003 with 93K miles, car was immaculate. Drove it home. Started it the next morning, did exactly the same thing as yours, rough, check engine light flashing, car smoothed out when warm. Called the person I bought it from, she said she had that problem before, so she showed me all the receipts recently, over 3K worth of work, new intake seals, o rings, and a bunch of other things. NONE of these fixed this car. Ended up taking it back to her for a refund. Bought a 2005 that runs great even when cold.

I did see something about the computer inside the firewall getting wet on the 2003 and older cars that cause weird problems, I wish luck.
