I noticed that when fully closed the back of the sunroof is not flush with the sheet metal of the roof, it sits down a little over 1/4 inch. When in the fully tilted up position it also seems too low, the opening is slightly less than half an inch.
I went through the sunroof recalibration found here and the same as in the TSB found here. The sunroof moves as described it should but the position is unchanged after the calibration.
I had the sunroof removed not long ago when replacing the headliner. I didn't see anyway to make physical adjustments to the sunroof height or tilt angle when I had it all apart. It does not leak, I was in the car while someone sprayed around the sunroof with a hose and didn't see a drop. Maybe I am making up a problem where there is none?
