Wonderful forum, so much great information. Might be a silly question, but is there a way for the dealer to re code the way the rear windows open so that they go all the way down?

I don't think they can physically go any lower, at least not without major and expensive modifications.

 

Well, yes, it might be and it was, since just looking at the window and the door should give the obvious answer. If the window is larger than the cavity in the door (which is very common in 4 door sedans, and true in this case) then it can only go down until it runs out of room.
