Does a replacement TCM need to be flashed?
Before I spend money on a valve body and conductor plate, I might try swapping the TCM. Supposedly this was done at the shop when the transmission was rebuilt, but everything is on the table at this point.
If I find a TCM from a 1998 XJR, could I just plug it in? Or does the VCATS number need to match? Does it need to be hooked up to a computer to get it to work?

I do not think the TCM can be configured except by the factory. There is a TSB about the W5A580 Dual Linear Switch but it was a TSB for the 2000MY.
The TCM should be a 'plug&play' if the VCATS are matching.

Thank you. I will try to find one with the same VCATS number and see what happens. I have a feeling this will not solve the problem, but everything has been placed back on the table. Everything that I personally did not do, that is.
