Removing SII brake booster
Can the clevis be removed/replaced with the pedal box in place?
Or, is it just easier, but more removal, to take out the pedal box and not
have to work upside down in a car?

Yes, simply remove the cotter pin and the clevis pin will push out. There are two rubber gromits on the pedal box inside the engine compatment. Remove them and you will see the pin and cotter pin on the USA driver side. You'll be well served to get a nedal nose pliers that are hooked at the end.
The pedal box is very difficult to remove on a series 2 becasue one of the studs interferes with the electical bulkhead. On the series 3 they used a bolt which simplifies pedal box removal.

I have a S3 donor car, so I removed the whole pedal box and now see how the clevis is hidden under the rubber plug on the fender side.
Will post some photos for the next person needing to do this task. Process with photos should be made a "sticky"..
Taking out the whole box with the booster attached is extra work, but a person then has access to see the assembly and to clean up and paint all around
that corner of the engine compartment.
Jaguar booster designer/ engineer should have to serve out the rest of eternity in the Sahara desert without water. The documentation person should be along
side with the task of carrying a large barrel while looking for the water source.

Wow you really went about it the hard way. It may be worth it because upgrading to a Series 3 pedal box could make an improvement. Check your pedal box carefully on the Series 2. Make sure it travels freely and returns on it own with out the booster attached. Compare it's action to the Series 3 and use the smoother / freer pedal. Smooth & free pedal box action will make a noticeable difference in brake feel.
Also I've observed some of the Series 2's have longer pedals arms than the series 3. The shorter pedal will have a better foot pad location and less travel. I went through all these machinations when I was perfecting my Wilwood upgrade.
You can also substitute a hitch pin clip for the cotter pin which can be difficult to install. The proper size small hitch pin clip can be found at Lowes.
