Could be that your evaporator is icing up.....which will trigger the system to cut-out the a/c compressor until it thaws a bit.
When the problem occurs does the air flow change? That is, does the air still come out of the big center vent or does is change and flow out of the lower vents? If the air flow changes then something is "telling" the system to give hot air.

I am pretty sure the system works as it should, the fan cycles up and down as needed when on auto, but even though car is at temp inside, and fan is only being told to be on low, it would just feel better with fan staying on high, keeping air moving, im not sure i am answering correctly, but if you put it on high instead of auto, even with thermostat at 65, what happens when 65 is reached? does compressor turn off??
