Has anyone got any idea where the electric window relay would be on a 1986 xj6 series 3 sovereign?

My recollection is that the relay is under the center console bolted to the shifter plate. The relay simply powers up the circuit when the key is in the on position. The polarity change to get the window to go up and down is done by the switches. You can confirm it's location by looking at the colors of the wiring, the relay should have similiar colored wiring as the window switches.

 

I think they are behind the front left or right kick panels?

 

The window relay...on LHD Ser IIIs at least...is at the extreme right side of the dashboard. Remove the right side under-dash panel and (as I recall) the plastic end trim at the right end of the instrument panel. Now look upwards, to the right of the glove box.
