I would suggest that you disconnect the battery and charge it in that condition. Low battery voltage is famous for causing all sorts of strange issues. Just because it is a new battery does not mean that it is fully charged.

Are you sure you do not have a charging system issue that caused the previous battery to fail? Have you driven the car enough after replacement to fully charge the battery?

I had this problem when i had some audio work done, and they disconnected power for quite a while. To fix the bugs, do a 'soft' reset, by disconnecting the negative terminal for about 5 minutes. Reconnect, reprogram your windows (if a convertible), and alarm and everything else should work.

I would do a full reboot. Disconnect the positive battery cable for a few minutes. Then touch the positive connector to the negative terminal for a quick second. Reconnect the positive battery cable to the battery. You will have to reset the window 'auto drop' function as described in your owners manual, be it a convertible or a coupe. You will also have to reset your radio presets and the transmission will have to re-learn your driving profile. Let us know if it works.
