Default Water in engine bay

I opened up the engine bay yesterday and imagine my surprise when I went to check my brake fluid, there was 4" of water in that little compartment.

We have had a LOT of rain lately, but does anybody know where it came from or how to get it out?

Is there a plug at the bottom?

I think there is a drain plug under the wiper motor area.

As for the problem, see the drain direcily under the wiper arm pivot? The underside is connected to a drain hose, which is either detached or clogged. The hose has a rubber hanger which keeps it from falling down. The hanger is attached to the rectangular tab right next to the hood latch.

Check the other side also, which is the ECU and TCU. Make sure the drain is good there. The last thing you need is to flood two computer modules.

Check the drains at either end of the Plenum Cover (arrowed in red):

They drain through large diameter tubes (arrowed in blue) to clear rainwater rapidly from wiper action and the heater inlet.

When they get blocked, the water can either run off the surface or go into the Master Cylinder / ECM compartments.

I habitually clear those two drain locations of leaves/debris every time I open the hood to check fluids. Only takes a few seconds per side. Make it a habit and your engine bay will thank you....

Water is 3-4" deep under the master cylinder, is there a drain there?

Ignoring the minor details that my Master Cylinder is on the opposite side to yours, there is a drainage slot at the inner front edge of the box section.

The chrome pointer coming into the pic from the left has an orange tip at the location of the drain slot.

This is a 2005 but I can't see why the earlier Model Years should be any different.

Or use a wet/dry shop-vac.
