Any thoughts on the lean code? Could this be my problem or just coincidental?

Well after battling these codes (P0171,P0174 with Restricted Performance)for awhile I believe I have finally resolved the issue.
If you have these codes I would try to fix it in this order.
1) Check for air Vac. leaks. This is a common fault....if none found move to next step.
2)Check and clean MAF sensor. This also is a common fault for these codes. If you believe it is the MAF pm me I have 2 extra MAF sensors that I could send you to help you out and save you 70 dollars.
3)Check your air filter. Make sure it is clean and make sure oyur air box has a good seal.
4)Check your gas cap. This believe it or not can cause these pesky codes. Also I have a spare good working gas cap that may help someone if needed.
5) If all the above has checked out ok I am sorry to say it prob. is your Throttle Body. I would check around ebay for a good used one. I found one with 50,000 miles on it like brand new for $90.
So as you can see after I went through all the steps mine ended up being the Throttle Body. I have drove the car for several days with not a hint of P0171 or P0174 with restricted performance.
I hope this helps those with this problem

I will follow those procedures as well as the coolant procedures and will update when completed. It looks like throttle bodies are going for $300+ on eBay now. As an aside, the RP light is coming on within 2 minutes of driving anywhere now.

Ah, so whatever it is, it is getting more pissed off by the minute. Time to bump this up to Defcon 5 and get this resolved! Keep us in the loop as you make your progressions through the troubleshooting - as you have done so far. Keep the faith, we'll get there!!

You can have your TB rebuilt for a reasonable price. It has been posted on this list and they seem to do a pretty good job of it. You do need to wait but you will have the correct part. With Jaguar's it's sometimes difficult to get the correct part because the changes are made based on serial number and not so much by year model.

Just an update; the stock airbox arrived and fixed the rattle/knock, but am still getting the P0171 and P0174 codes and the engine is car is still having major hesitation issues (beginning to think the TC may be going bad as well as whatever is causing the leancodes). Will still be following the checklist provided by achysklic through joycesjag and will update later!

Did you reset it after the install? Take off both battery connections and touch them together for a few secs and then re-install. That should clear the codes and see if they creep up again now that the knocking has been corrected...

I did not reset through the battery, just cleared the codes with my scanner.

You've (hopefully) made a change that means you want it to relearn fuelling. It will do so gradually if you just clear the codes but much faster if you force it to lose its current settings. Easiest way is to diconnect the battery for 5 mins.

While installing the new intake tube (didn't come with the Air Cleaner Box), I noticed that the existing filter had a little oil on it and the MAF seemed to have a little as well. I have not yet been able to make it to the auto store to get cleaner and may just buy another one online and clean the stock one later. I will update afterwards. Thank you everyone for your help thus far!

What kind of filter - paper cone or cotton gauze (a la K&N) - if I remember right you have some kind of aftermarket intake so I'm assuming the latter. CRC makes a good MAF cleaner - remove it from the intake and clean throughly but make sure you let it dry completely before re-installing and turning the car on. Probably just toss the filter and get a good paper OEM filter, if for anything just to try to eliminate yet another variable.
