Hi Craighead,
I was waiting to see if any X300 owners would respond. The X300 is very similar to the XJ40 in that the fresh air is drawn through rectangular vents in the firewall/bulkhead below the windshield cowl ("windscreen finisher" in Jag speak). The two HVAC blower motor housings mount in the vents with rubber gaskets that seal the vents so incoming fresh air can only enter through the blower motor housings to be either blocked (as in recirculation mode), or directed to the dash and floor vents as desired. I couldn't find a good diagram showing the vents in the firewall, but the opening at the top of the blower housing shown in the diagram below will give you an idea of what the vent openings look like.

Don's description is spot on. The attached picture will help with the air flow after it passes through the blower. There is some ducting missing in the picture between the blower unit and the heater/evaporator unit.
So you can see that the air always passes through the same intake regardless of whether you are heating or cooling. I suspect your issue is probably in the evaporator core.
I'd suggest getting one of those aerosol disinfectant sprays. I've had good success with them on another car.
